I have a truck rack like the one on this site:

 http://www.discountramps.com/pickup-truck-rack.htm

When I have the yak on the rack upside down it hits the roof of my truck, if the yak was upright it would not hit the roof. I was wondering if there is an aftermarket add on that would work with the setup I have. I could make something that would work but I would like to look at some options.

How about turning your boat around? The stern usually doesn't rise like the bow.
You can get just as drunk on water

I'll give that a try, I just looked at it and that may work.  It's tough being a newbie :smt013

Put some of the big pool noodles on your rack it will give you a couple more inches.

I have a lumber rack on my Ford and the fisrt time I loaded my Prowler T13 the bow rested on the cab.  I spun it around and it was fine.

That seems like the way to go. the pool noddle on the rack sounds like a good idea so it won't mess up the yak. I might lose 1 MPG with the stern facing forwards :smt003

That's the exact same rack i have on my Dodge Ram truck. $120 shipped is a smokin deal. But the hardware is already rusted. Need to replace with stainless. There are 2 different heights, depending on how you install it. Just try the higher setting. With it setup that way, I transport my yaks upside-down facing forward and the nose doesn't touch the roof of my cab. (But I remove the carrying handle so it doesn't bang on the roof)
I initially put a 1ft length of black pvc across the middle to make it easier to load (when the pvc spins freely). But it was leaving black marks on my yak. So I bought some Malone 20" rack pads. But they don't accommodate the thickness of those crossbars. So I am just going to build something out of pool noodle or pipe insulation...and duct tape. If anything, the noodle or insulation would raise your yak up a few inches.

I just got my first kayak yesterday, thanks Eric! I was looking at this rack after the first part of this post...you mention your Dodge Ram, I too have a Ram 1500 (2006), does it install easy, good quality, stable? Can you haul two yaks on it? Looks like a good deal.

97 Dodge Ram 1500 short bed and it was surprisingly easy to install. Looking at that site again, mine is like the Workstar DLX w/reinforced gusset bases and tie-downs. Bought mine from amazon. Considering the lateral pressure from our kayaks, especially w/crosswind at freeway speeds, I would suggest a rack w/the reinforced gussets.
I would definitely recommend reinforcing the bases, underneath the bedrails though (or at least big washers). Because the metal there is pretty soft---I could imagine a nightmare scenario where the nuts pull through the bedrails and the whole rack flies off your truck on the freeway!
I think the weight limit says 500 but that's probably bs. And we'll never come close to testing it w/kayaks. So the weight limit isn't a big concern. I carried a Hobie Revo and SC Kayaks Raptor SOT this wknd no problem--plenty of room for 2 kayaks side by side.

Just what I wanted to hear. I agree with the support underneath, was already thinking about fabricating a plate or something. I was concerned there may be to much play with all the snap fittings but sounds like it's good, Amazon here I come.

Use black PVC tape instead.  I used it all last year and no marks left on my kayak.

I flipped the yak and it just barely hits. If I leave 4+ feet off the back it would be okay but that is a lot of yak hanging off the back. My racks are not identical to the ones in the web site. Mine are welded... no adjustment. So I will have to try the noodle or something else. I might try to v groove a 2X or something similar???  I'll get it sooner or later.
