what have you guys used? Ive got an idea that I haven't been able to check out yet...Ive got the Yakima rear racks. They use an under the edge of the bed hook to hold them on. The Tacoma has a factory, and nice, bed liner that I do not want to cut a hole into to use the under edge hooks. The Tacoma also has factory rails around the top, inside edge of the bed...Im thinking of going thru the angled edge of the Yakima to the bed rail with a T bolt set-up to hold it in...anyone done this already?

I've got that same Yakima rack on my '07 Taco. 
The guy who sold it to me used a sizing or "Texas Tornado" drill bit to enlarge existing holes in the bottom of the tie down rail for the J bolts.

The holes are not noticeable when the rack is removed, and if you looked for them you'd think they were drain holes for water, which I think the original holes are.  Just do it.   :smt003

I did it. I drilled new holes in the bottom of the stock gear tracks and used the stock Yakima J hook fasteners like you said. Have not hauled the yak yet, but looks like it should work good.

I have an '07, I think the bed and rails are still the same.  I liked the Rack style but it took me awhile to figure out how to attach them (2sets) to my satisfaction.  The way I did it was a whole lotta work but it came out well.

I started with 12 ft of 3x3x1/4 aluminum angle stock, and with allot of drilling and grinding this is what I came up with.    Taking the pics really shows that I need to change out those nuts with stainless.

I will be actually using mine ion the next couple of weeks to see if it is gonna holdup..if so it was easy and no extra money spent since I already had the rack just like in Dales pics
