If I have inside access to the mounting area, are machine screws the better way to go for mounting ram rod holders etc?  I like the idea of  just popping rivets instead, but the machine screw/washer combo seems like it might be stronger.

IMO, always!

Stronger, more durable, option for wide washers to spread the stress, or backing plate for same.

Travis, Allen's right. Machine screws either with a backing plate (or small pice of wood) or large washers are way stronger.

Allen and Pescadore are dead on. I would add just this. When you drill the holes drill them a little under sized so you
will need to screw your screws in. This will keep it water tight.

Screws with a little marine goop. For me rivets are always a last resort.

I installed a bunch of pad eyes and hooks using rivets and they worked great.  I also used rivets to install my rear clam cleat.  I definatley wouldn't want to use them on something like a rod holder that potentially could have a lot of pressure on it.
