I've seen lots of guys transport AIs or other long kayaks the same way as eelkram. Do you have a shell or an open bed? Because if you don't have a shell, I'd suggest getting a solid, permanent rack...either a lumber rack or two-piece like this:
 

I got my two-piece rack on Amazon for about $120 shipped and I've had it for 3yrs now w/out complaints.

I am going to use a trailer until I get tired of towing. Less lifting.

I keep mine on a trailer.  Limits the places I can launch a bit but worth it to me for the ease of loading/unloading.

Would storing on the trailer with the Hobie cradle still cause oiling if kept in the garage?

Should be fine in a garage just make sure its not strapped down and the weight is evenly distributed

This is what i did.  Also i put some pipe foam and zip tied it to the crossbar so that it doesn't scratch the kayak and provides a little cushion and elevation.  It is a cheap solution until you can get a better one.

Trailer looks nice!  It must be easy to load and drop in the water.
