  I'll be in San Diego for a week mid October.  I would like to rent a yak and see the sites.  I could use advise on a good rental places and "must see" locations.

For sightseeing La Jolla cove is awesome.  They rent yaks right on the beach (left side facing ocean)  and you can cruise the cliffs and caves on the south side of the cove.  There is a large kelp bed SW and you can fish for bass and yellowtail outside the bouys-there is a preserve there.  To the north past the Scripps pier you can fish for rockies, lings, etc.  We ran into some locals the first week of Sept and they slayed 'em north of the pier-about a 10 min paddle from the launch area.  There is also a reef called tabletops-its by Cardiff.  Ask the guys at any tackle shop and I am sure they can help.  We stopped at a place called Bluewater Tackle across from San Elijo State Beach.  They were very helpful.

I recommend OEX for rentals. These guys all fish too and will have great advice on fishing and sights. I would go to the Mission Bay store. It's on the water and good fishing can be had right there. Here's a link.
