here's one of the kayaks (2nd gen Prowler 15) I had rigged up in the early days....

I kept the FF way up front - I don't really need quick access to it cause all I need is to turn it on and off. And, I installed the base of the FF within the deck (it sits flush and not directly on top of the deck) so I could load / slide the kayak on my roof rack without snagging the base and destroying it. It's also good to keep all things flush just in case you roll your kayak on the surf...anything you attach on the top deck will surely rip-off. (I've seen it happen to others who mount too much stuff on their decks)
