I just went out and looked at my T-15 and the lid doesnt do that. Do you have the cross hatch strap on your boat?

I have the cross hatch. I gooped some 3mm neoprene from a wetsuit to the inside of the hatch cover lid. Water still got in.

my front hatch has taken lots of water over the top and had no water enter from there.  Maybe you need to get someone to hold the hose while you stick your head in the rod pod and see how the water is coming in.

Hightide, if your cockpit was completely flooded, you may have take water in from the rod pod.  I have one scupper filled with the transducer and so only have one truly open scupper.  If the cockpit is completely flooded, the rod pod opening near year seat can be really close to the water line. 
I figure the culprit is the rod pod.  If the lines are not tight the cover tends to pop up with pressure from surf water flooding the cockpit.

I dont know what to say now. I would take it to an ocean kayak dealer and find out what the fix is from the factory. Something isnt right.

Maybe the straps are too tight and they are distorting the hatch cover
