I was finally able to get my kayak registered with the DMV, so here's my advice for anyone looking to do the same. (Newport Kayak series trolling motor if you're wondering)
-Do not mail in your registration. I did, never got anything back from the DMV
-Book an appointment with the DMV, there is a registration option for appointments, great timesaver
-If the DMV employee asks for something unreasonable that you don't have (MSO for the motor in my case, which doesn't exist), just book another appointment. What you need for registration is entirely dependent on who you ask
-Bring all applicable documents for your situation on the Vessel registration website along with your MSO for the kayak and receipt for the motor
-I was fine with an MSO that did not have a wet signature
-They will just charge you fees ($140 in my case), if you want to argue them down go for it, I just paid it because I did not want to keep dealing with the DMV

I have not registered a kayak, but I have registered a couple of kayak/AI trailers, one built from a kit, and one built from scratch. Your experience matches mine, in the sense that there is no consistency and it's totally dependent on the DMV person.

Probably not relevant to kayak/motor registration, but one of the DMV folks tried to charge me for the time I'd spent assembling the trailer (based on sales tax, if I recall correctly). I insisted that my time was worth $0 per hour, and he (reluctantly) backed down. So, if you think they are overcharging you, it might be worth it to argue.

Also, if you are in the San Jose vicinity, I'd recommend the Capitola DMV as they have always been much easier to deal with than the Los Gatos DMV.
