Hey Wildrooster!
I used to shore fish Morro bay alot and still do but havent had much time lately.  Anyways i would always fish on the rocks facing towards the docks.  Drive down all the way to Morro rock and park in the dirt lot to on the left hand side, the right hand side leads you to the beach where you could fish for surf perch, but on the rocks casting out to the left, a little past the reeds, not kelp, i would always catch good sized perch using shrimp for bait.  Then a little further down the rocks on the right is a lot of kelp, ive caught small rockfish and bait fish, mackerel, jacksmelt. 
And even a little further down where theres a small road which leads around the left of Morro rock you see a gate that the coast guard locks at night, is a large rock you can stand on and cast off, or you can walk down the rocks to sea level and cast from there.  That spot is a little more difficult since the current is usually pretty strong there, but at changing tide is a pretty good time.  Its a very deep pocket right there and ive caught nice olive rockfish there. 
Or you can fish from the T-piers if you can find a good spot.  Using whole or half squid you can reel in a big ray.

I lived there and would fish the south jetty and the back side of the rock. Good fishing in Avila Beach too.
