Gave it a shot this am, tides and winds seemed perfect and it was a good call.  My first time in that part of the bay. I trolled anchovy rig with cable baiter for about 5 hours, could see lots of fish, some bait on the ff. caught nothing but I must have been pretty close, a sea lion surfaced with a huge salmon it was chowing down. Boat traffic was really high by noon for the America's cup, so I bailed. Any tips on how to corner a salmon much appreciated.
Anything really worth doing starts at "O-Dark-Thirty"

I can't offer much advice as far as the kayak side of salmon fishing, but on several slow salmon charter trips we ended up there (Ft. Baker area) coming back from off Pacifica. No salmon, but a few of us dropped our mooching rigs down to the bottom and ended up with some bonus nice sized butts.

On other slow salmon trips (heading north outside the gate) we fished off the north tower just inside the bay and did catch a few salmon while drift mooching. These were desperation type stops on the way back from slow charter trips (about this time of year too).

If the current wasn't too crazy, I would probably drift an anchovy or herring on a mooching rig and work that south tower water for a possible striper, halibut or salmon. I would think (and I could certainly be wrong) that the north tower might see more salmon because it's on the side of the gate that is closest to the northern bays and eventual Sacramento river spawning system.

MistralWinds advice seems sound, the main thing to note being that a mellow current is crucial for yak fishing off of ft baker

Hitting the current right is something all by itself, nice to hear somebody's giving it a shot

Under the gate is a cool place on the right kind of day

A lot of luck involved finding the fish, it'd be nice to talk to some of the boat guys who fish it  Considering how the water moves through there, the fish probably blast into the bay pretty fast

Way back when I lived on the Sausalito waterfront, stripers would come in around the corner and raid the bait along the inside

Would be nice to spend the time sussing out that area

I know some folks get lucky fishing off the jetty in front of the harbor there. Also some are even caught from the pier. I have thought about it a lot so great to hear about your attempt.
 I would think if it were consistent fishing there, we would see more boats trying. Unfortunately I think the fish move really fast through there with the current but with enough time I would expect eventually you will hook up.
Watched a sealion get a big salmon right by seal rock in SF, no fishermen around for miles...
