Hello everyone, I'm a newb here to the sport. I have to be honest I have been lurkin for a while, only because I did not have a a kayak. Now I have kayak and now, I need to find free time my wife and kids take up any free time I have. With that said my question, I have a cobra fish and dive. What are best locations for rod holders that is flush and non/flush? I appreciate any feedback and thanks in advance.

If you haven't tried the simple milk crate setup with some pvc scrap tubes ziptied to it, I'd go that route first and take a couple trips out OTW with it so you can establish where you would like the holders to go before you cut the holes in your kayak.
You've got lots of options with the flush mounts and the scotty-type mounts.
I rarely fish with more than one rod, and so far have been happy with four tubes mounted on a Plano box (2 uprights for gaff & billy, and two angled for rods)
