I've been successfully rolling my AI on car top, but my math shows that I should save about 2 hrs every time I take her OTW if I used trailer. Granted, I have never used a trailer so this is just a theory, would appreciate if somebody can (dis)confirm it.

So, ideally I would have a trailer with a box to keep all the wet and dirty stuff. I know there are trailers built for AI, but AFAIK they don't have any storage option and run way over $1k new / $800+ used. I also know many chose converted jetski trailers to carry AI, which seems to be a viable solution.

I wonder if there is any downside going with converted jetski trailers, and maybe somebody can point me into direction on how to get one.

Yep, good point. For long trips this would offset saved time, though still , I hope, will be more convenient

I use this one. I quick rigged the posts out of RV awning arms I had in the storage unit. I'm going to customize it after this fishing season. $500 for the trailer. The second trailer pictured a friend and I are going to customize to sell, if someone doesn't jump on it as a "built to there specs" by me before I Build it then it will be built to carry 6 yaks and be in the $600-$1000 range.
As for saving time I think so the gear is way easier to organize over being stacked in the back of the subi and it's not that much lower but it's WAY easier then car toping.

I got one of the little harbor freight trailers for 129, then extended the tongue with 1.5" square tube for another 100, pvc bunks, aND a box underneath.. Has worked for a few years with no problems.

Can I go with trailer, shorter than yak? I.e. if trailer is setup for 12' boat and AI is 16' - what is downside?

You can go shorter than kayak.  That way it will have a better balance too.

You don't want balance.  You want tongue weight or else you end up with trailer whip.

   24' is way too long. I have a Norther Tool Folding trailer that I extended the tongue on. It is 15' and I used to carry 2 17' canoes on it all the time, you can have 2'-3' hanging off the trailer with no issues. The trailers are cheap (look at northern tool or harbor freight) but you will need to assemble them and build your own boat racks or whatever you want on the top side. FishingForTheCure is correct, you want the center of weight 1'-2' forward of the trailer axle, Rule of thumb is 10% of the trailer+cargo weight=tongue weight.
