It is a good shop for Mid and North Penninsula folks. I've shopped there a few times.

For South Bay folks, you cannot beat Fly Fishing Specialties (formerly SJ Fly Shop).

Tom mallech (still there last I checked) and his staff are great.

I run into Lee Haskin there sometimes--great Striped Bass fly fisher with a national reputation (http://www.gurglersonline.com/). If you want to learn San Luis and the Forebay, his guided classes are a great start.
Lee has fished there since high school and a nicer guy you won't meet.

Flyfishing Specialties in Citrus Heights and Kienes and American Flyfishing in Sacramento are also good people. Of these three shops, I'd have to give a slight nod to Kienes when it comes to an overall grade. I've spent a fair $$$ in all three stores though, and never had a bad experience in any of them. My local store up in Auburn went Tango Uniform, otherwise I'd give them a nod as well.

Mel Cottons in San Jose has a wee bit of fly fishing gear (rods, reels, flies, lines, waders, float tubes, and a light selection of tying stuff).  They offer a 10% discount on most things if you're a member of various groups (Scouts, Flycasters of San Jose, probably plenty of other outdoorsy groups too).
 
They're have a big sale this weekend but prices went into effect today.  I picked up a new Hobie Outback at 10% off (any discount on something that pricey is always a good thing).  They have a couple other brands of kayaks and canoes on sale as well (all 10% off this weekend...limited to stock on hand I think).

Good luck in the tourney this weekend.  It was good to meet you today.  Most of my fishing is freshwater so odds are against me having a halibut draped over that Outback.  I'm much more likely to be chasing something like this recent catch (a new personal best on a fly):
 

 
18 1/2 largemouth bass on a beadhead olive wooly bugger...caught on private water between Oakdale and Jamestown during an outing with a local fly fishing club.  I didn't have my fishing camera with me but a buddy there sent me that pic.  I also didn't have my scale with me to see how much that bass weighed (which is why I can only post a length for a fish that's normally listed by weight...d'oh!)   :smt001
 
I'd like to try the salt some time but haven't been able to find a wetsuit that fits me...

Sweeney's Sports Store in Napa has a great selection. Everything and anything you could ever need for fishing for any species. One third of their store is fly-fishing, one third fresh/saltwater fishing, and the last third is guns and hunting. Friendly knowledgeable staff too! I think some of the guys fish the pro cuircut.  Sweeney's is located in the River Park Shopping Center at:

Just want to second the napa sweeney's shop. I went in about a week ago, had an armful of stuff that I thought I'd need to tie up some things. They younger kid who words there approached me, and asked what I was gonna tie. After telling him, he recomended that I put about half of the stuff back and showed me how to do it a lot cheaper. Nice.

Kiene's is definitely the best. The staff is extremely knowledgeable and helpful. I can show up, tell them what I'm going to do and leave with the exact equipment I need. They also have the hookup with great local guides and custom rod builders.
